Are the discs stacked?

No reason to. The discs have always had some issues across every release, stacked or not stacked but these have worked well for me. Could be the newer pressing.

Stacked discs increase the likelihood of scratches exponentially.

Yeah I don't buy that. OCD message boarders losing their minds.
If there's a problem it's with the pressing not the packaging. The regular release in its original box had more issues for me (and a lot of people) than this does. The newer the pressing the better off you probably are.

Thank you for the head's up, Andy - I picked this up!
My brother bought a set of original series blu-rays used but they are the ones with new CGI effects. I watched a few episodes but much prefer the old special effects (low-budget though they were). I also don't care for the new sound mix on my brother's discs -sometimes it's difficult to understand the dialogue. I've purchased a few episodes on Vudu, which offers the original series episodes with the old special effects, and the sound (dialogue, effects, music, etc.) is clear as a bell.

You can choose which version you want with these Chris -- flip from the old versions to the new versions. The price is right and the Steelbooks are very attractive
The Star Trek Original Series BLu-Ray release has, admittedly, always had technical issues with some players. With the previous standalone release a lot of people reported issues and I experienced a freeze on my Panasonic player. I put the disc in my backup Sony and it worked fine (I have 2 players hooked up to keep mileage off the Panasonic 4K machine!). That kind of thing has long been prevalent.
When I received this new Steelbook set I went to the glitchy sequence and it was fine even on the Panasonic, so even though the disc content has never changed, you are getting a newer pressing that (hopefully) has fewer glitches than the other versions.
My only real gripe was the episode list is on a tiny piece of paper on the outside...I scanned it and blew it up slightly, then put a copy in each steelbook.
